Logan because he was a combination of what she got in her relationships with Dean and Jess. With Dean she got comfort and safety and Jess matched her intellectually. Logan however did both of those things for her. He was dependable like Dean and they could carry on an intellectual conversation like with Jess. Plus unlike those two he let her make her own decisions and was actually interested in her point of view. Dean and Jess put her on the spot a lot and manipulated the situation so it would turn out a certain way. Not to mention that Rory was her true self with Logan because once she let Yale she came out from under lorelai's shadow and acted upon her own impulses. So I'm team Logan although i loved all of her boyfriends at some point and they all helped her grow.
